"it is the worst accident involving the ATR-72, and the third worst in Cuba", when I read this I thought it meant it was the third worst accident involving the ATR-72 in Cuba, which made no sense considering the first part of the phrase, so I gathered it meant the third worst accident in general in Cuba, but I still feel very unsure

Well, if you put third worst in Cuba first, it would imply that there are two worse accidents with the 72... so I think it's fine, since it is the worst 72 accident.

Maybe "it is the worst accident involving the ATR-72; and the third worst in Cuba", makes it read better (use semicolon instead of comma).

We should be using the English word "deadliest." To say something was the "deadliest" (highest death toll) is a factual statement. To say it was the "worst" is an opinion, like "this is the worst piece of broccoli ever." By using "worst" are putting a value judgment on the accident, and we shouldn't be doing that.

In the table reflecting the nationalities of the victims, the number of German passengers is given as 2 but the total number of Germans as 1.

References available at the moment state 1 German passenger. This sort of thing is common in aircrash articles until a definitive final report is released. As details get updated, so the article can be. May I extend my condolences on your loss.

Passengers and crew
The "Passengers and crew" section in this article provides minimal information.
That would depend on whether or not there were any notable passengers on board (i.e. having an article on Wikipedia), and verification thereof. No objections to the idea if these conditions can be met.
